Someone pointed me to PinApp an app that allows you to edit/modify app shortcuts and more. I now use it on a daily. It has helped me fix broken ones. I highly recommend you give it a try

Features :

• Changing an app icon that doesn't fit in with your theme
  
• Creating custom shortcuts to websites
  
• Hiding apps you don't want to see
  
• Editing properties in .desktop files
  

To install it do so either via your favourite GUI App Manager or in terminal via :

flatpak install io.github.fabrialberio.pinapp
